Persistence length and scaling properties of single-stranded DNA adsorbed on modified graphite

Abstract: We have characterized the polymer physics of single-stranded DNA (ssDNA) using atomic force microscopy. The persistence length l(p) of circular ssDNA adsorbed on a modified graphite surface was determined independently of secondary structure. At a very low ionic strength we obtained l(p)=9.1 nm from the bond correlation function. Increasing the salt concentration lead to a decrease in l(p); at 1 mM NaCl we found l(p)=6.7 nm, while at 10 mM NaCl a value l(p)=4.6 nm was obtained. The persistence length was also extracted from the root-mean-square end-to-end distance and the end-to-end distance distribution function. Finally, we have investigated the scaling behavior using the two latter quantities, and found that on long length scales ssDNA behaves as a two-dimensional self-avoiding walk.

Stiffness Tomography by Atomic Force Microscopy

Abstract: The atomic force microscope is a convenient tool to probe living samples at the nanometric scale. Among its numerous capabilities, the instrument can be operated as a namo-indenter to gather information about the mechanical properties of the sample. In this operating mode, the deformation of the cantilever is displayed as a function of the indentation depth of the tip into the sample. Fitting this curve with different theoretical models permits us to estimate the Young's modulus of the sample at the indentation spot. We describe what to our knowledge is a new technique to process these curves to distinguish structures of different stiffness buried into the bulk of the sample. The working principle of this new imaging technique has been verified by finite element models and successfully applied to living cells.

Abstract: A traditional photonic-force microscope (PFM) results in huge sets of data, which requires tedious numerical analysis. In this paper, we propose instead an analog signal processor to attain real-time capabilities while retaining the richness of the traditional PFM data. Our system is devoted to intracellular measurements and is fully interactive through the use of a haptic joystick. Using our specialized analog hardware along with a dedicated algorithm, we can extract the full 3D stiffness matrix of the optical trap in real time, including the off-diagonal cross-terms. Our system is also capable of simultaneously recording data for subsequent offline analysis. This allows us to check that a good correlation exists between the classical analysis of stiffness and our real-time measurements. We monitor the PFM beads using an optical microscope. The force-feedback mechanism of the haptic joystick helps us in interactively guiding the bead inside living cells and collecting information from its ( possibly anisotropic) environment. The instantaneous stiffness measurements are also displayed in real time on a graphical user interface. The whole system has been built and is operational; here we present early results that confirm the consistency of the real-time measurements with offline computations
Registration of long-range surface plasmon resonance by angle-scanning feedback and its implementation for optical hydrogen sensing

Abstract: An optical technique devised for the detection of the ultrasharp angular resonance of long-range surface plasmons (LRSPs) is described. The LRSPs propagate along an 8 nm-thick palladium (Pd) film deposited on a one-dimensional photonic crystal structure and bordering a gas environment at another Pd film interface. At such a small metal film thickness, the scattering attenuation losses prevail over dissipation losses inside the film and we use this scattering as an input signal to pick up the angle of the surface plasmon resonance by a closed feedback loop via an angle-scanning piezomirror. As an implementation of this technique, we detected a 0.5% hydrogen concentration in nitrogen at room temperature with a signal/noise ratio of approximately 100 and response and recovery times of about 5 and 15 s, respectively.

- Objectif savoir - Un microscope à force atomique espionne les neurones par Sylvie Egloff

En première mondiale, une équipe interdisciplinaire de l’EPFL et de l’UNIL apporte un éclairage nouveau sur le fonctionnement du cerveau grâce au microscope à force atomique. L’expérience a été menée sur les protéines nécessaires à la communication dans le cerveau. A l’aide de ce microscope, les scientifiques ont pu visualiser, puis calculer, la force qui agit entre ces protéines clés lors de l’échange d’information.
L’équipe qui a réalisé ce travail est dirigée par Stefan Catsicas, professeur en neurobiologie cellulaire à l’EPFL et compte les biologistes moléculaires qui ont cloné les protéines étudiées. Alexandre Yersin, physicien et doctorant en neurobiologie, de même que Sandor Kasas, docteur en médecine de l’UNIL ont réalisé et supervisé les expériences avec l’AFM. Le travail s’appuie sur les compétences du groupe de physique de la matière condensée dirigé par le professeur Giovanni Dietler à l'EPFL. Afin d’effectuer les calculs les plus complexes, les chercheurs se sont adjoints l’aide de Paolo de Los Rios, physicien théoricien, également professeur à l’UNIL.

La publication « Localization of Breaking Points in knotted Strings » avec P. Pieranski, S. Kasas,

G. Dietler, J. Dubochet, and A. Stasiak dans le New Journal of Physics, 3, 10.1-10.13 (2001) a été l'objet d'un intérêt considérable dans la presse internationale (Financial Times, Libération, The Guardian, Corriere della Sera, The Boston Globe, etc).

La revue Science nous a dédié un texte dans leur rubrique Random Samples (Science, 293 (2001) p. 2) et nous avons été « nommé » world experts in spaghetti dû a l'utilisation de spaghetti pour faire les expériences de rupture des nouds.
